Jennifer,  as my initial background is pediatric nursing I feel strongly
there is something very medical going on with this little guy, probably
seriously compounded with oversupply, food allergies, etc.  The continued
respiratory infections and ongoing symptoms are a sign of something bigger,
as is the crying etc.  I would like at all angles to find this.  Lactnet will
provide many great suggestions diet wise, but again, I encourage a more
thourough evaluation by a pediatrician!
