I've used three deeps ever since Varroa arrived.  I agree with what Llyod says except, I have found that they stock the bottom deep with more pollen than anything else.  So when spring hits with the top deep well stocked with honey, the bottom deep well stocked with pollen, and a nice young queen, you can end up with really nice amounts off bees to take advantage of the early flows.
Also does help when you can't get into your yards in the spring like mud season in upstate N.Y.
