Warts are caused by the Papiloma virus.  They have nothing to do with 
autoimmune disorders.  Dan your history with them is very typical.  The wart 
maintains a barrier between them and your immune system.  This prevents your 
immune system from  developing antibodies to them.  In time this barrier 
will be violated and you develop long term resistance to that virus.  The 
result in no more warts.
