As usual, LC work involves much detective work. It seems something about breastfeeding- and even just any type of feeding at all (bottle feeding is "hit or miss") - is troublesome or uncomfortable for the baby.
So some ideas would be (not in any particular order):
Reflux (yes, can be overdiagnosed, but does exist in some infants)
Airway issues, can be subtle - any noises? Slight position changes make a difference
Baby not in control - try laid back, baby led, self attachment
An undetected birth injury or even a GI issue like malrotation or intussusception or volvulus (occasional cases where one of these comes and goes and is not a dramatic presentation)
Food sensitivity - I have seen cases where mom eats a large amount of a particular food every day, like peanut butter or espresso coffee, or dairy
Mother's perfume?

Hope some of this helps you find reasons for baby's behavior.
