Tell the mom to resume breastfeeding.  The stool test was probably a stool
sample for reducing substances--which is not really all that useful, plus due
to the active substances in breastmilk, likely to be positive normally.  The
best thing for this situation would be to ignore the loose stools and have
mom keep on breastfeeding until the baby's gut returned to normal.  Giving
some probiotics (lactobacillus) might also be helpful.  The doctor has the
obligation to produce references supporting his (mis) management of the
problem.  The mom was correct in refusing to wean--she knew instinctively
that her milk would help her baby's gut to heal.  Now that the baby's gut has
been messed up with soy, the best way to correct the problem would be to
resume breastfeeding and perhaps give some lactobacillus.  I would advise the
mom to do just this and see what happened over 2-4 weeks.  If the baby seemed
to be having problems, the mom can seek a second opinion.
