I assume the stool has been cultured for Clostridium Difficile?

Do you know what probiotic the baby is on?  I would make sure it includes 
lactobacillis rhamnosus GG strain...not just acidophilus.  With the heavy 
antibiotic use, bifidobaterium and other lactobacillus strains would be good 
too.

Is the baby unhappy?  Growing well?
