There are so many possiblities especially without knowing the lab results and what types of genetic tests are performed by your state.   This reference has a nice discussion about liver tests.  One of the diseases that was mentioned was celiac disease

MedlinePlus indicated that a patient may have these lab results with celiac disease
A complete blood count (CBC) may show signs of anemia. It is important to determine the cause if anemia is detected. 

An increase in alkaline phosphatase level may indicate bone loss 
Low cholesterol and albumin levels may be signs of malabsorption and malnutrition 
Mildly raised liver enzymes and abnormal blood clotting may also be noted 
 
 
I hope that there is not a serious problem with the baby.  I was just working with a baby that had similar start to her problems and became critically ill.  The family is still awaiting a diagnosis.  It sounds like the family is getting good support from you.  Sincerely, Rachel Wahl
