I think the basic convention is to get the bees to draw out foundation in a ten frame configuration and then, once drawn out, pull a frame and let the bees work the super in the nine frame modification.  There seems to be a lot less cross comb built in the ten frame configuration.  Thus for new supers with foundation, the first year I run ten frames and then once extracted, move to the nine frame configuration.  Also, there seems to be a lot of contention between running brood chambers in the nine frame and ten frame configuration.  Personally, I like to run brood in a ten frame configuration.
