I have upper entrances on my 20 hives.  I bore a hole the size of a wine cork
that can be closed over the winter.  I bore it under the hand hole on the
deep.
The bees have no problem entering this area, and, I leave the bottom entrance
alone, they use all the entrances.  In fact I have a hole bored in all my
deeps.
