I had the opposite experience - most of the eggs were removed.  If I waited 
until the eggs hatched then all worked perfectly.  However, I now graft into 
Jenter cups as the use of the Jenter box requires extra visits:
1 to cage the queen
2 return to see whether she has laid (often not so repeat this step until 
she does) and release her
3 return after 3 days to remove larvae
Fine if you are doing all this in a home apiary, but not if you want to 
breed from a queen in an out-apiary.

We also raise queens at our association apiary and sometimes bring in a 
frame or two of young larvae from a selected breeder for members to graft 
from.
