One other thing is entrance hydraulic resistance. For a conventional entrance 
the length over diameter ratio is about 1 but for tree entrances its about  7.  
This a big difference.

This also means less light in the nest.

re your sensors and temps, I would really need a picture of the hive and the 
sensor  positions. Interpreting temperatures  as heat flows is a mine field 
and doing it once removed is even more so.
