Charlie,
I have been mostly involved with childrens museums over the years where this question is also often asked. I believe if a museum has a well thought out and accepted mission statement then it should be easy to stay on target. Once in a while we hear about a museum getting grief for a rental that is more hype than science or maybe it has a high additional entrance fee. Some museums get in trouble when they take money and do a corporate sponsored exhibit with too much of the "corporation's message" coming through. Some museums are still sorting out what they really need to be: science, culture, history, etc.
