Are you working with scanned maps or something similar?  One  
possibility is using a graphics program that understands layers  
(Photoshop, Paint Shop Pro, GIMP) and using it to manipulate the  
images so they line up.  I haven't tried it, and I can see some  
potential drawbacks (you'd lose any geo-encoded data and may end up  
with heavily pixelated images, for example).  It still might be  
worthwhile to try.
