If it needs to be exactly 6x6x3 and needs to be wood, you could make a box out of plywood.  Fill it with sand or something to get it to sink as far as you need it to.  

If it doesn't need to be wood, you can use ultra-high molecular weight polyethylene, which is slightly less dense than water (it's specific gravity is like 0.9 or so, so it might sink a little more than you're looking for), and is very stable.  McMaster has a 6x6x3 piece for $26.

I'm thinking of a simple buoyancy demo that could usefully employ a 
6x6x3" of wood. Pieces that size are typically 5.5x5.5xX*. Also they 
tend to split if left to dry. Any ideas on a substitute? I want 
something that sinks reasonably into the water, maybe 1/2 the depth. I'm 
also looking for a 40-50 quart plastic container that is fairly 
transparent. I've seen a few in a local h/w store, but they might have a 
transparency of 50%.

* I want to keep the dimesnions some reasonable fraction of a cubic foot.
