I have wondered about this also, and queried a good friend of mine who
also nursed her daughter for 2 years, but still invested in braces.  What
I *did* come up with, is that Jessica (the daughter) used a pacifier for
the entire duration of breastfeeding, and a little beyond.  I am
wondering if your son also used a pacifier or a thumb?  (NOT implying
that this is not the "correct" way to breastfeed, but instead pointing
out another reason why orthodontics may have been necessary.)
