This is just based on logic and my personal experience, but as far as
taking waking temperature:  I found that since I *consistently* was woken
up to nurse the toddler within that 3 hour time frame before waking, then I
could just take my temps before waking.  As I understand it, they tell you
3 hours of continuous sleep so that you are consistent in
temperature-taking conditions. If you were up one morning when other
mornings you weren't, your temp might look higher that morning and mislead
you.

I found that I was consistently being woken, so my consistent pattern was
one of non-continuous sleep in the 3 hours before "waking."  Consequently
my overall temps were higher than they would have been otherwise (by a tiny
amount) but I could see the pattern I was supposed to see, which was the
most important thing when I was ttc.   If I had a day where I was awake a
lot more than usual in those 3 hours, then I would notice a temp out of the
norm.  So even with being woken up, I was able to use fertility/temp
charting to achieve pregnancy.

Does this make sense? I may have more to offer once I read the original
question.
