At our annual LLL Conference, S. Buescher talked about the alterations 
that breast milk undergo when it is manipulated.
I think that it is well known that storage by refrigeration/freezing or 
pasteurization largely alter (in very different ways) the proprieties of bm.
However, he quoted one study about how even the light to which bm is 
exposed when manipulated may alter its riboflavin and vit. A content 
(Acta Paediatr Scand 74:40-44, 1985).
Even without considering storage (and there are too many references for 
this) this is an important difference.
Another issue may be the loss of fat due to the adehsion to the 
container (I have a ref. for the nasogastric tube, but suppose that in 
part, especially with storage or with SNS, could be relevant in other 
cases as well, and perhaps ref.s are available).
And finally, by separating the mother and the child, you may loose part 
of the biological and chemical communication so that all the mechanism 
of mutual interaction do not happen (I am thinking of immune response 
etc.).No ref. for this, but I am sure there must be some in the handouts 
of Buescher's presentation "not only food". Too sleepy to look them 
up.... sorry :-)
Perhaps you can find also specific studies, but I see reason enough to 
make a difference even before knowing them.
