Yes, Kris,
Candida may be present elsewhere (vagina, baby mouth) as a commensal, that
is it lives there happily without causing any problems. But then if it is
transferred to the nipple (usually from the baby's mouth), esp if nipple has
been damaged, it can cause inflammation and pain. Often not much to see on
the nipple.
I would agree with other posts and start to treat her and the baby for
thrush, as well as continuing to work on improving postitioning.

P.S. The baby rabbits now have fur, one has opened her eyes, and are
obviously thriving on two feeds from mother rabbit each day.
