Laura,
I have worked with several babies who had either tracheomalacia or laryngiomalacia.  The stridor very well could become more pronounced over the course of the next couple of weeks.  Two of the babies I worked with needed hospitalization related to failure to thrive and were indeed having retractions when trying to feed at the breast or bottle.   One of them needed surgery.  You can try using the dancer position to support his chin and using good head extension. Keep a close eye on his weight. I would also suggest looking at the book Supporting Sucking Skills.  Keep in contact with the HCP if you see their weight plateauing.  
Another factor I found with both of these moms is, as the baby's malacia became more pronounced and they weren't able to effectively drain the breast their supply plummeted.  These moms are very stressed with their baby's feeding difficulties and may not be able to pump as frequently as needed to maintain their supply if they don't have good support at home.  
I have worked with other babies with malacia who had no problems with breastfeeding and gaining weight.  Time will tell for this baby.
