My son has UC (ulcerative colitis - the nicer version of crohn's) and it is considered an autoimmune disease, so the change of the immune system during pregnancy is probably why she had the remission (but then it can come and go with no rhyme or reason).  Other than the drugs being compatible her main thing is keeping hydrated (her milk supply may dip but hopefully won't dry up completely).  My son had to be hospitalized mainly to get his fluid levels back up (we didn't realize how bad things were getting) so she should try to push fluids so she is still able to pee.

I hope that helps and anything that helps this baby's GI develop the best way possible with nursing should be encouraged and she may need someone on her side to help her nurse as long as she wants.
