It still could be reflux, even with sticking to one side at a time.
If the reflux has irritated the esopohagus from partially digested
milk coming up (it would have some stomach acid in it as I
understand) this would take time to heal even if the change in
nursing pattern prevented further reflux.
I would also consider anatomical variations that make it hard for
baby to nurse and breathe at the same time.  (I suspect Catherine
W-G may respond on that topic) Initially hunger could be strong
enough to override discomfort, but once the "edge" is taken off,
then the discomfort or difficulty is stronger than the hunger.
