I believe many, but not all, times the belief is that mother has thrush but she does not. Therefore, that is one reason I would not want to throw away her milk. 
If mother has tons of milk, and is pretty sure she has thrush, and it’s not a one time thing but a recurrent thing, and out of an abundance of caution she wants to throw the old milk out, then perhaps.
I do not recommend that mother throw away any milk, as a rule.
