Your situation sounds exactly like what I experienced with my daughter. It started at 5 weeks, and I could not figure out what was causing the pain. I finally assumed it was thrush and tried treating it, first with vinegar and then with Grapefruit Seed Extract. After a week, I was still in pain, and I talked to my midwife about it at my 6 week post partum visit. The verdict...
TONGUE TIE! It was not severe, and my daughter was transferring milk effectively, so I had not noticed it before. It was fixed, and the pain went away almost immediately.
So, I'll throw that out there as a possibility.
