Hello Yuuki,
 When breeding bees, you never breed with just one line. You breed one line
to another line. This keeps you from inbreeding and coming up with many
different problems.
 If interested, read Honeybee Genetics by Rinderer , it will go as deep as
you want to travel.There are breeding schemes that are laid out and probable
results of gene lose.
