I am not sure where these "deep cuts" are...

if they are at the base of the nipple (not the tip) I have found they need 
to heal by secondary intention, and simply cannot if they are shut up in a 
bra between feedings.  A shell (usually with the small opening for inverted 
nipples) worn under the bra can hold the edges of the wound apart so it can 
heal from the bottom up.  I also use an antibiotic ointment at the same 
time.
