I think that they are specifically worried about toxins in the
bottles (or Coke cans) A bottle with anthrax laced fluids (for example)
could do serious damage if it was tossed around an airplane.

More generally, I think that airlines and security companies are
very nervous and basically inexperienced. They don't really know
exactly what they are looking for, so they are looking everywhere
to find it, whatever "it" is. Not the best way to provide security,
but experiece is one of those things that no one can do for you, it
takes time.
