Using almost any substance carries with it the possibility of an immune reaction.  Some substances are more allergenic than others.  Recognized allergens are best avoided.  Foreign proteins typically prompt an immune response.  Many years ago we had a similar question and I recommended against using walnut shells for the very reasons you suggest.  

I like the suggestion of pelletized rubber.
