Hi Dan,
 
Rabies and histoplasmosis are the two things to be most concerned about in bat caves.  Contact the National Speleological Society in Huntsville, Alabama and Bat Conservation International in Austin, Texas.  They can give you  the latest recommendations and protective measures.
